I know that if you change your soon to be pregnant sim into maternity wear compatible clothing she will still be wearing it. But do the pants have to be compatible too? Or will all pants work?

There are only very specific pants that work for maternity wear. If you don't change the pants, they will get changed for you.

Thank you! Do you know which pants are, and if you get the wrong pair of pants but the right shirt does the whole outfit get changed, or just the pants?

Just the pants will get changed. Base game sweat pants and shorts. A pair of base game jeans that ride high on the waist with slight flairs at the bottom. Most of the generations bottoms work for maternity wear.

Here's a picture of all the maternity-compatible clothing from the base game (it's been recoloured but you get the idea):
To answer your other question, the game only changes the items of clothing that aren't maternity-compatible. So you'll frequently see Claire Ursine from Sunset Valley walking around wearing a brand new maternity top with her usual maternity-compatible brown pants.

The jogging shorts aren't maternity compatible.
The base-game jeans that are enabled for maternity also don't have any pregnancy morphs, so you might want to pick another bottom before your sim has to change. It can look weird, otherwise.

Thank you so much! I've been having trouble with ugly maternity wear lately. Also I know that not all Generations stuff is compatible with pregnancy, but most is. Again thank yo for the advice, And I can imagine how the jeans would look. *shiver*

Yeah, not all the Generations stuff is maternity compatible. There's I think three tops, a pair of jeans, a skirt, some shorts, and three full outfits. There's also a couple of bits from Showtime; a swimming costume and the onesie.
I've done screenshots of each set. Thanks to Claire Ursine for modelling. I took them in master controller's stylist so I know they're all maternity compatible.
