When you download a shared Sim, do they retain any skills learned up to when they were uploaded?

If they were uploaded as a household, yes. If they were saved into the Sim Bin and uploaded from CAS, then no.

So pets can't be saved as individuals in a household and retain their skills.  Correct?

Skills they will keep but if your cat has more than 5 traits it will only keep 5.
